Sorry to hear about your car troubles. Unfortunately, you can’t change your personal vehicle in GTA 5 story missions—it will always reset to that character’s default vehicle.
Modifications to personal vehicles, however, will always stick. This also applies to the personal vehicles of NPCs, like the one belonging to Michael’s daughter. Even if you destroy them, they’ll pop right back up in the driveway as if they’d never been gone.
No such luck for stolen vehicles. You can, however, store stolen and modified vehicles in your personal garage. Unfortunately, these garages are notoriously buggy and might “eat” your car.
